Given their scenes together where it's just them, would they have been a better team than Smith and Will?

Both Will and Penny were too young and innocent making them easy targets for Dr.Smith to manipulate them into the trouble the good Dr. was accustom to getting into. With that said Will had more technical and scientific knowledge then Penny to get them out of trouble. So on the basis of survival Dr.Smith and Will would be the better choice.

With Penny's conscience, they wouldn't get into trouble anyway. At the start of the episode Return from Outer Space when penny discovers the alien transport machine, Smith was talking about going near it. But Penny said that John stated that no one was to go near it. Without Dr Smith pushing, Penny wouldn't have gone anywhere near it. Will would have.
